Kingsley Coman, Thomas Muller and Philippe Coutinho scored for Bayern while Ryan Sessegnon scored the lone goal for Tottenham.
In another match Paris Saint Germain beat Galatasaray 5-0 to finish top of Group A with 16 points.
Mauro Icardi, Pablo Sarabia, Neymar, Kylian Mbappe and Edinson Cavani scored for PSG.
Real Madrid had to settle for second place in Group A despite beating Club Brugge 3-1.
In another match Gabriel Jesus scored a hat-rick as Manchester city beat Dinamo Zagreb 4-1.
Phil Foden scored the fourth goal for City who have also qualified for the last 16.
Meanwhile Italian giants Juventus have finished Group D undefeated after beating Bayer Leverkusen 2-0.
Goals from Cristiano Ronaldo and Gonzalo Higuain secured the win.
