Youssef En-Nesyri, Martin Braithwaite and Oscar Rodriguez Arnaiz netted the goals for Leganes.
Leganes was leading 2-0 at half time.
Barcelona currently lead the Spanish La Liga points table with 83 points, Atletico Madrid are second with 74 points and Real Madrid are in third place with 65 points.
Sevilla are in fifth place with 55 points.
